It is kinda like a lake that has a dam at one end and a stream running into at the other end. If you never or seldom let water run out of the dam, eventually you risk the problem of filling up with sediment. The lake may look full, but in reality it can only hold a very small amount of it potential power. So you defeat the purpose of the dam by not letting it discharge allowing the sediment to pass through, and thus keeping the life expectancy of the lake for longer use. The battery doesn't really fill up with stuff, but the poles on the battery will start to show adverse signs of not letting the battery charge. The battery is built with materials that allow it to hold a charge, and this material will start to "hang" onto the poles and not allow the battery to run efficiently. Ions and all that stuff, works very similar to a car battery. Charge and discharge, charge and discharge, charge and discharge - just like that. some types of batteries can be
re-cycled by shorting them, this allows the cattery to flex back ( for a while ) and act like a nearly new battery. You can devices that you can use for this purpose. Even regular batteries can do this, but you have to be careful with them. Beware any battery used like this can explode when trying to perform a quick "short" discharge.
To answer your second question, use the backup 9v supply when it is needed, and not until then. That was it's intent, and that is the correct manner in which to use any backup supply. You can charge them both back up after your flight, or whenever.
