Laurence: Not sure I understand - is it possible to show us a copy of the logo? Sounds like you need some masks - Should not be too difficult in Photoshop - UNLESS your mask must be scalable which I have done, although it gets rather tricky... You possibly might be able to even use instant alpha, just by copying the logo onto a solid background, and making it transparent.
Can you clarify the specific problem?
